Resistance Gene Association and Inference Network (ReGAIN)
The ReGAIN software utilizes Bayesian network structure learning to construct probability-based association networks of discrete variables. ReGAIN was designed as a freely-available software suite to measure co-occurrence of antibiotic resistance gene determinants in bacterial pathogens.

multiBLAST automates the process of running BLAST queries against hundreds or even thousands of BLAST databases. It is designed to handle various types of BLAST searches and organizes the output for easy analysis. Aligned sequences may be extracted from genome assemblies. To facilitate metagenomic analyses, contigs harboring genes of interest identified via multiBLAST may additionally be extracted for further analysis. multiBLAST is scalable via process pool parallelization.
